Your questions is a good one.  I also think that it is getting more and more difficult to organize my worksheets and I would also like to know how other people organize their worksheets.  I put mine according to level and subject.  For example, if  I get a worksheet concerning for and since I place it in Level 6 - Present Perfect - For and Since.
 
As for the worksheets that I use quite often,  I place a copy of them in my filing cabinet with part of the eslprintable number,  as well as subject and level.  When I need to make a change or need it for a class I can find it  by doing a search in my computer with the eslprintable number, or I have a copy on hand in my filing cabinet.
 
Help...it�s getting harder and hader, your suggestions would be greatly appreciated.
