I tried to find the right preposition that can we used with the word problem but I didn �t find any clue.
 
 
Can you tell me which question is right ??
 
1- What was the problem with food and water ?
2- What was the problem in food and water ?

Depending on the scenario you are using this question, I think you need to add the article "the" to "food and water" so that it reads, "What was the problem with the food and water?"

My belief is that it is more accurate to say  :

What was the problem with the food and the water?
or
was the problem in food and water?
