I would say "Which season does the story take place in?" (" Which" is used with a limited number, "What"  with an unlimited number) e.g "What�s your name?"

All of the answers given are correct. I �ll list them in the order of formality.
 
"What season ... in?" is the least formal;
 
"Which season ... in?"
 
"In what season...?"
 
"In which season...?" is the most formal of the four options.
