The verb "have" rarely uses the continuous form. You could say "He is having a good time," but other than in that idiom, you would usually use the simple present.

"Has" because it is a state not an action. Continouos usually indicates some pasaage of time or action:
 
 
having a baby.
having a party.
having a hard time.
